The one apple that’s gone bad gives off ethylene, speeding the ripening of all the other apples in the same barrel as the bad apple. In the same way, and figuratively, the bad or negative character of one person can impact a whole group and not in positive ways. 

There are several origins to this phrase but one of them is pretty generic, read about them here .  The figurative use is causing trouble, causing difficulty, upsetting someone's plans. 

Originally meaning the central aperture of the eye it is more popular in its figurative sense.  'The apple of my eye' is exceedingly old and first appears in Old English in a work attributed to King Aelfred (the Great) of Wessex, AD 885, titled Gregory's Pastoral Care.
